  Origin of Replication

  The Origin of Replication (Ori) is a pivotal element, generally a particular sequence in plasmids, serving as the starting point for DNA replication in the host cell, and allowing plasmids to autonomously replicate. Choosing the correct Ori for your plasmids is a critical decision that profoundly affects their functionality and stability. Here’s a list step-by-step guide on choosing the right Ori:

  1. Understand Your Host Organism: Determine the host organism in which you intend to express or replicate your plasmid. Different organisms, such as bacteria, yeast, or mammalian cells, have distinct replication machinery and requirements. Your Ori choice should align with your host's natural replication system.
  2. Consider Copy Number: The Ori can significantly impact the copy number of the plasmid. It's important to select an Ori that aligns with your desired plasmid copy number. As a general rule, high-copy plasmids are well-suited for achieving high-level gene expression, whereas low-copy plasmids are more suitable for stable maintenance and controlled expression. However, it's crucial to note that other factors, such as selecting the appropriate promoter and optimizing growth conditions, also have a substantial influence on protein expression.

  Promoter

  Promoters are essential elements that require careful consideration during plasmid design. They serve as molecular switches that control gene expression. These DNA sequences, located upstream of your gene of interest, allow researchers to precisely regulate when and how genes are transcribed into messenger RNA (mRNA) and subsequently translated into proteins. Understanding promoters is fundamental to designing plasmids for various applications.

  

  Types of Promoters:

  1. Constitutive Promoters: These promoters drive continuous, unregulated gene expression. Examples include the lac promoter in E. coli and the CMV (cytomegalovirus) promoter in mammalian cells.
  2. Inducible Promoters: Inducible promoters enable researchers to manipulate gene expression by introducing specific inducers, such as chemicals or temperature changes. The lac operon's lac promoter is a classic example, which can be induced by the presence of IPTG.
  3. Repressible Promoters: These promoters can down-regulate gene expression with the addition of specific molecules or under particular conditions. An example is the trp promoter in E. coli, which can be repressed by the presence of tryptophan. Similarly, the TetR repressible promoter is commonly used to downregulate gene expression in the presence of tetracycline.
  4. Tissue-Specific Promoters: In eukaryotes, tissue-specific promoters drive gene expression in specific cell types or tissues. These promoters are frequently used in gene therapy and developmental biology.

  Considerations in Promoter Selection:

  1. Strength of Expression: Promoters vary in their strength, which influences the level of gene expression.
  2. Host Organism: Promoters need to match the host organism where the plasmid will be employed. Various organisms come with their own specific promoters and RNA polymerases. For instance, bacterial promoters are effective only within prokaryotic cells. Similarly, eukaryotic cell types like mammals, yeast, plants, and stem cells require distinct promoters, with minimal consensus.
  3. Regulation: Some promoters are constitutive, continuously driving gene expression, while others might be inducible or repressible, allowing for precise control over gene expression in response to external factors. In addition, inducible promoters may exhibit some level of leaky expression in the absence of the inducers.
  4. RNA Polymerase Specificity: Cells possess various RNA polymerases, each with unique functions. These include:
     • RNA polymerase I (RNA Pol I): Responsible for ribosomal RNA (rRNA) transcription.
     • RNA polymerase II (RNA Pol II): Transcribes eukaryotic protein-coding genes.

  Each RNA polymerase recognizes and interacts with distinct promoters and regulatory elements. Therefore, when designing plasmids, it's essential to align your promoter type with the appropriate RNA polymerase present in your target organism.

  2. Luciferase: Luciferase enzymes produce light when they catalyze specific chemical reactions. They are useful for investigating gene expression and signaling pathways.
  3. Beta-Galactosidase: This enzyme converts certain substrates into colored products, enabling the visualization of gene expression in cells as blue staining.
  4. LacZ: The LacZ gene encodes beta-galactosidase and is commonly used in bacterial and yeast systems for reporter assays.

  

  Reporter Tags:

  Reporter tags, on the other hand, are small protein sequences or peptide tags that are genetically fused to a target protein of interest. These tags do not have inherent enzymatic activity but can be detected using specific antibodies or ligands. Different protein tags should be selected for different experimental purposes to facilitate the smooth progress of the experiments. For example, the His-tag is commonly used as the first choice for protein purification, while the GST-tag is not only a purification-friendly tag but also promotes protein expression. For ease of downstream detection, the Flag tag is worth considering. Common reporter tags include:

  1. Myc Tag: A short peptide sequence with 11-amino acid (Glu-Gln-Lys-Leu-Ile-Ser-Glu-Glu-Asp-Leu) recognized by anti-Myc antibodies, useful for protein detection in Western Blot, immunofluorescence, and immunoprecipitation experiments.
  2. FLAG Tag: A peptide tag with 8-amino acid (Asp-Tyr-Lys-Asp-Asp-Asp-Asp-Lys) recognized by anti-FLAG antibodies and is often used for protein purification and detection. The FLAG tag fused at the N-terminus can be excised by enterokinase.
  3. HA Tag (Hemagglutinin Tag): The HA tag is a small epitope tag with 9-amnio acid (Tyr-Pro-Tyr-Asp-Val-Pro-Asp-Tyr-Ala) commonly used to detect and purify tagged proteins. It is derived from the influenza virus, the red blood cell agglutinin surface antigen determinant cluster, with minimal impact on the spatial structure of exogenous target proteins.
  4. GST Tag (Glutathione S-transferase Tag): A fusion tag to facilitate protein purification by affinity chromatography. It is a transferase that plays an important role in detoxification, and its natural size is 26kDa. There are two reasons for its application in prokaryotic expression. Firstly, it is a highly soluble protein that can be used to increase the solubility of exogenous proteins. Secondly, it can be expressed in large quantities in E. coli, thereby enhancing expression levels.
  5. His Tag (Histidine Tag): Composed of six histidine residues, its side chains have a strong affinity for immobilized nickel, making it suitable for immobilized metal affinity chromatography (IMAC) for the separation and purification of recombinant proteins

  Strains vs Species:

  A strain represents a subset within a species distinguished by unique characteristics. While every member of a strain belongs to a species, not every member of a species belongs to a specific strain.

  Common Uses of Host Strains:

  1. Gene/Protein Expression: Introducing a desired gene into a host strain to produce a specific protein or enzyme.
  2. DNA Cloning: Replicating DNA in host strains to generate multiple copies.
  3. Metabolic Engineering: Modifying host strains to synthesize chemicals, drugs, or biofuels.
